You know, I'm havin' a great time viewing all these rockin' CoP cutscenes and all, but am I missing something by not viewing ANY of the Zilart storyline yet? I'm only Rank 5, currently, so I don't know jack about ANYTHING story-related...heck, the previous Sandy missions were long ago, I don't even remember what happened THERE. The game loves to introduce all these mysterious characters with hidden motives, then make you wait months until you level enough to see a bit more. I suppose it'll get better in the endgame, though...honestly, like SE couldn't have just spread things out a BIT more?

I'm hardly very deep into CoP (just completed Promyvion's recently) or ZM's (on ZM6 now), but the storylines do indeed seem to be entirely different and separate.

So no, I wouldn't say your missing anything, but from what little I've seen in both storylines, and my nation storyline as well (Bastok Rank 9, atm) I can hardly wait to see how all 3 storylines progress. Who knows, maybe they'll all come together somehow in the very end, but until then, I'll be quite content viewing them as different stories that explain different aspects of Vana'diel's history, and the current problems plauging it.

Ya, your really not missing much, however the only person you may want to know about is lady Yve'Noile and what her purpose his, because she plays a big role in Zilart Missions and CoP.
